To analyze the sequence data associated with these records, we will select records by ticking the checkbox
and adding them to a working set by clicking the “Add to working set” button.
This way, we will be able to retrieve the data from the Workbench later and run various analyses on the same data set.
You’ll be prompted to log in to your Workbench account in order to save data to a working set.
If you don’t have an account already, simply register for an account for free by choosing the “Register for a new account” option
and following the prompts.
A lightbox “Add to Working Set” will pop up. Now choose the data type.
As the original search was for surveillance records, we are given the option of saving either the original set of surveillance records or
sequence records directly related to them.
In this case, we will analyze the surveillance records as well as the associated HA nucleotide sequences,
so we will create two working sets, one for surveillance records and one for HA nucleotide sequences.
Choose “surveillance” first, name the working set,
and click “Add to Working Set” to save the surveillance records to a working set.
Click “Add to Working Set” again,
this time choose “segments” as the data type and then segment 4.
Name the working set
and click “Add to Working Set” to save the sequences to a working set.
This working set will contain HA nucleotide sequences
from the avian (H4) surveillance samples.
The new working sets are at the top of the Workbench content list.
Click "i" to display items in the working set.
To help with the phylogenetic analysis, let’s add an outlier to the H4 segment working set.
Return to the Workbench table by clicking the “My Workbench” breadcrumb.
Select the H4 ducks and shorebirds segment working set by ticking the checkbox next to it.
Click “More Actions."
Then click "Click “Copy."
Now search for an H3 subtype HA sequence and add it as an outlier to the copied working set.
Mouse over the “Search Data” menu, then “Search Sequences” and click “Nucleotide Sequences."
Here is the Nucleotide Sequence Search page where you can search by virus type, subtype, strain name, segment, host,
geographic region, date, and more.
Select “4 HA” from the “Select Segments” list,
in the strain name box, type in “A/mallard_duck /ALB/26/1976”
and click “Search” to run the search.
The search results page returns 1 segment.
Select the segment by ticking the checkbox next to it.
Then click the “Add to working set” button and add it to the working set:
“North American H4 ducks and shorebirds with H3 outlier.
Go to the Workbench by clicking the “Workbench” menu.
The copied working set now has one more sequence.
